In the other game, PAOK Thessaloniki beat Larissa 1-0 at Toumba Stadium with a goal scored by Anastasakos after 22 minutes and ended third in the series.
Final standings of the playoffs series: Panathinaikos 18 points, AEK 12, PAOK 9 and Larissa 1.
Panathinaikos join Greek champions Olympiakos Pireaus in the draw for the third qualifying round of the Champions League.
Greece’s representatives in the new-look Europa League, which replaces the UEFA Cup, will be AEK, PAOK and Larissa.
